The Coast Guard will certainly have contingency plans keyed to "threat
conditions". One I've heard recently would restrict all non-commercial
traffic in the southern Chesapeake Bay - between the York River and the Bay
entrance. There are significant commercial shipping and US Navy interests
in that area, plus a major bridge/tunnel that crosses the Bay.

I would expect similar restrictions in several other areas around the
country, where a terrorist with a bomb in a small boat could cause
significant damage.
