As far as I understand you do need a cruising permit. The only way around it would be to arrive and announce you have a 'repair' to do that is urgent and they may give you up to seven days to make repairs.
A person I met who had done a circumnavigation said he carried a faulty fuel injector for that purpose.
If you have time go cruise the islands east of Bali. Most people start at Kupang. I got my CAIT (indo cruising permit) through Bali Marina. It was done completely over the net.
