Hello.
I have exactly the same situation, an existing Turbo / Aftercooled Diesel
(Cummins 6BTA5.9) on my trawler, where a nat. 6B5.9 would be more then
enough.
I asked a few places, including Boat Diesel.com, and the overall consensus
was given that it was already installed to not worry about it. I was asking
specifically due to longevity and reliability issues and failure modes, and
the viewpoint was that even at such low power usage it was not really a
concern and was best to leave as is. (though that does mean I carry a
couple more types of spares as a result)
Due note this fly's in conventional wisdom that one needs to 'run diesels
hard', but then conventional wisdom is not always correct, especially in
that there have been many changes in motor in the past 20-30 years.
(remember when it was a badge of honor to have a car cross 100,000 miles?).
That was the answer to my situation, depending on the motor you have their
might be other considerations. You might also check over at Boatdiesel.com

Does anyone have experience with converting turbo charged engines to
naturally aspirated? I am in the market for a used boat in the 40' range
and am finding many with turbo charged engines where my preference is NA.
The conversion would be on engines with around 2500 hrs or so. Does the
cost of conversion make sense? Does the removal of the turbo equipment and
associated items cause any problems to the engines? Do some engines handle
the conversion better than others, ie. Pekins, Cat, etc? Appreciate your
comments on this, good and bad.
