"What should I use to rebuild this calking? Everyone tells me to stay away
from 5200 because it is too hard to work with. Are there other suggestions?"

You might consider using 3M 4000 UV Adhesive Sealant

    http://www.westmarine.com/webapp/wcs/stores/servlet/ProductDisplay?storeId=10
    001&langId=-1&catalogId=10001&productId=119012

It works great and has UV protection -- note: 4200 & 5200 will not work in
    areas exposed to UV.
