I've never seen what you describe, but here's a wild guess.
I would agree that the fuel going into your engine is a long way down stream
from the air filters and it's hard to imagine how fuel could be migrating
from inside the cylinders all the way up stream to the air filters.
I wonder if when you changed the fuel filters you might have cracked an
injector fitting to bleed air from the system. Perhaps you have a leak on
the high pressure side of your fuel system and you're spraying diesel into
the engine room, which is then being sucked through the filters. That
could explain the fumes and wet filters.
