Why do you conclude that the "back" set won't be charged the same? The
identical current goes through "front" and "back" when they are in series. You
named them bank "1" and "2" in parallel but from your question I assume you
mean the two 6v batteries in series in each set may not charge the same. ?
Perhaps you could explain the problem prior to starting the float stage with
batteries at different states, for whatever reason.
There can be a subtle difference during high charging rates when a charger is
connected to one "end" of a parallel string if the wire size is not large. The
end of the string will get very slightly lower voltage and the battery there
may not get as full. As a result, a good parallel connection will have the
source connection in the middle of the string. But this is a really minor
problem.
BTW, we can all work through the differences in your use of the word "amp" but
really you should be using "amp-hours" when talking about *energy* storage and
dissipation, and using "amps" when talking about the amount of *current* such
as from an alternator.
