Use a gasket material compatible with the fuel and make a proper gasket.
I bedded my tank tops in 5200 and have filtered bits of soft white rubber out
of my fuel system for years, actually had a strainer in each tank and another
outside the tanks to do the job. It was mostly from the part that oozed out
between the tank flanges, manhole covers and tops. Fortunately, most of it is
gone by now, 25,000 miles later.
Both silicone and 5200 in contact with fuel will eventually soften and break
up easily if stressed. If the stuff is well contained between two hard
surfaces, it may work after a fashion and for a while, but both will soften
considerably from what they would be without fuel on them.
There is a Sikaflex product that does work (so far). I'm not on the boat
right now but a check with the company will get you the info.
